Anything I forgot/thought up.
God Eater: Forgot to mention this in the 'varied ability draw'. Although 1999 lacks sorcery abilities, shortly before the Zebes arc he underwent God Eater induction (fusing his body with Oracle Cells). He later altered this himself into his present ability set. Oracle Cells produce an exorbitant amount of energy, which is where 1999's strength stems from. It also forms a substitute 'Ki' forming auras and the Kunai he fires for his tele-step. Oracle Cells also have a Kirby-like copy ability, 'learning' properties and abilities from that which they consume. This was the basis behind his Power-up extracts (which I cut out because the gallery mods insisted superpowers were military weapons. They might show up again later), but hasn't featured since they were prevented from moving.
Mushin No Shin: 1999 has mastered Mushin an old Japanese martial arts... thing. This is a state wherin one becomes aware of their surroundings in their entirety and instinctually, allowing them access to reactions and physical feats impossible for fighters who haven't achieved this. It's sometimes described as realising the uselessness of techniques and only relying on instinct. However, as techniques ARE more powerful than standard attacks in video games, this state is much less overpowered than it is in real life. Therefore, 1999 rarely calms his mind to use it. It is useful whenever techniques are Impractical however, such as Spiderboy's Rhythm Heaven state a while back.
'Ki' techniques: He has experimented with manipulating the energy he uses for Kunai into other forms to act as alternate attacks, although this has yet to become combat-viable.
Bizarre 'weapon' definition: Has undergone Ninjustsu training a while back, and since most Ninja weapons were just modified (or sometimes unmodified) farming tools, his concept of weapon has become more fluid. Additionally, a bizzare trait is that, whilst his unarmed fighting ability is quite weak, 'arming' him with anything that qualifies as punching or kicking weapons (even padded boxing gloves or training equipment) inexplicably improves his unarmed fighting skills. He is not sure why, since the only thing different is having something on his hands or feet. Though he does throw a mean Falcon Punch either way.
